Harukoma Honten in Osaka is the freshest and most delicious nigiri I've ever had. Granted, I was only in Japan for 10 days and went to the same three cities you listed, but I still think about that sushi 5 years later.

Give yourself a little buffer to get accustomed to the time change. My wife and I had big plans starting day one and ended up absolutely exhuasted.

You *have* to go to Koyasan - it's a beautiful temple town set in the mountains that feels very mystical and magical, shrouded in fog and centuries of years old. You can day trip it from Kyoto, but the best experience is staying overnight in one of the monasteries and having dinner prepared by monks

Congratulations! Check out Katsudon-ya Zuicho in Tokyo, simple but incredible. Ideally go earlier on a weekday (line can end up being long otherwise). I really enjoyed Nijō Castle in Kyoto. If you go to the classic touristy spot Sannenzaka go early! After around 11am the tight streets get really packed.
