I don't mind _anyone_ applying for retro-active funding, but I also think it would be fair for the orgs that fund these grants to ask for governance and/or shared ownership of these projects.

I think that would be very interesting for prospective grants programs, since shared ownership is one of the best tools we have for aligning long term incentives and sharing risk. But I don't think its quite the right fit for retroactive rewards programs, since the projects receiving rewards already bore the risk.
