Github's contribution tracker seems to be very misleading. It shows very little activity, but I've made many commits to ethereum/research each day in the past week alone. Any idea what's up?

Something to be aware of is that activity is recorded when it makes it to the main branch. This means there can be a huge delay between when you commit something and when the square for that commit date finally appears as green.
