The fall is ideal! Every major city in Japan is pretty family friendly in Japan, so wouldn't be too concerned on that front! Tokyo will have the most to do, but hotels are pretty pricy. If you're looking for something a bit more off the beaten path Hakata and Sapporo could be fun! Kyoto is the biggest tourist destination if you're interested in seeing more of the historical center of Japan as well, with easy access to the rest of the Kansai region (Osaka, Kobe, etc.).

October/November Nice weather, not too cold and not hot at all. Not as packed with tourists as spring (Sakura) or summer. Tokyo and Kyoto/Osaka would be the classic for first timers. I prefer Osaka over Kyoto because of how packed with tourists Kyoto gets. The food in Osaka is amazing.

Kyoto should definitely be on your list. Beautiful, historic and family friendly. Tokyo too, but certain neighborhoods are far more friendly than others. Best season (imo) is spring time, March and April. Seasons in Japan are somewhat similar to seasons in Northeastern US.

I was in Tokyo, Kyoto, and Hiroshima. I wouldn’t consider any of them necessarily non family friendly. But wanted to mention that Hiroshima is def worth the visit, the city was beautiful.
